Hi,
I believe I have the same problem. I can use Latex code correctly in Winfig when I switch on 'special', and it is rendered as Latex would. But when I export the file to a PDF file, the PDF shows the Latex code, not the intended output.
I am using Win 7, 64-bit, with MikTex 2.9.

To my above query - never mind, it works now. (Reading the FAQ helped!)
What I had to do was just choose the option PdfTex -> Export both parts and create a PDF document via pdftex.

Correct. Maybe it's a bit too hidden, but there are many ways to export files and "integrate" with LaTeX workflows.
